ST:TOS had sensors that could look for 'life signs' and could sometimes distinguish humans from others, but I don't know how the computer was supposed to tell if an intruder was on the Enterprise. In the penultimate Star Trek film, Scotty and Kirk beam back aboard the Enterprise while it was under warp drive, and their presence was discovered immediately.
